I've built a manifold with four AE-15's facing each other (two per side). Over the weekend a friend came over to help me do an Audyssey Pro calibration and he remarked that my drivers should be cones facing in. At present I have them mounted magnets facing in. Does this really matter?

Your friend unfortunately is quite incorrect. Hopefully he knows how to work the Audyssey better!

I had understood that mounting one facing in and one facing out was optimum. (wiring reverse phase, mechanically in phase)
For my manifolds I'm trying to decide whether to go with both magnets going into rearwave (looks cleaner) or one innie and one outie (which I read somewhere will reduce distortion slightly)

Modern driver designs have inherently low distortion. Reversing one will lower the distortion even more, BUT I seriously doubt that other than on a test bench the effects of doing this would be apparent. So make your decision based on looks....
